I've tried finding the answer to this in the guide, I always have two energy stones that just stay that way, and I don't know how they can be used, or even if they can be used.

energy stones are used to vote in "whats next" which determines what novel is added to the site each week.
"whats next" was a good idea but the effort put into it was meh.
They can be used but right now the only way I personally know how is through their app. Under your profile in addition to the "Get Spiritstones" button you have on the website there's an "Earn Spiritstones" button. Under that you can spend energy stones to vote (earns you 5 spirit stones) and watch a short commercial (random amount like checking in) in addition to checking in.
