Follow up to this. I am using my spirit stones and yet they are still disappearing. So it feels like I am losing spirit stones at twice the rate (once because I unlocked chapters and the other because of disappearing stones). It seems like I doesn't follow the principle of first in first out and this is VERY DISAPPOINTING! I hope this is fixed and you restore back the missing stones.
